Go to "Play Now -> Games in Progress" This should list all tables that you have signed up for.
While I'm not sure about this, the warning message indicates that you set up 4 tables turn-based, but never clicked on the "open table to other players" button. However, the system still counts these tables as ones that you have joined, and will prevent you from joining others.

What is the system behind how the points get assigned for the trophies? For example the ranks seem to be uniform regardless of the game, 1000 points for master, 250 for expert... Same with 'top x player', 'top x games played' and 'top x victories'.

But this would deviate when looking at the other categories at random. In my profile for example, let's take something striking. From the six games that appear first, I have >100 victories icon in five, and the point rewards distribute this way:
Mill +144
Neutreeko +48
Battle of LITS +112
6 nimmt +320
Color Pop +112

I can't spot any rule here, maybe someone can help me out...
(and as mentioned this was just as an example, I refer to all other remaining trophies)

I believe prestige for trophies is based on how difficult it is to obtain that trophy, similar to tournament trophies. The more people competing for it, the more prestige it is worth.

For example, if there are 150 people who have played a game, being in the top 100 is fairly easy to accomplish. But if there are 1000 people playing the game, being in the top 100 is harder to accomplish, and therefore worth more prestige.

I could be wildly off on this, though.

Alright, but I explicitely ruled out the trophies characterized by being in the top ... .

(if you read my whole post you would have noticed that these have stable points by the way ;)
So how you described it is kind of the wrong way round)

That means we have the following trophy categories spare:
1) x games played (x = 5 to 500)
2) top x most games played (20 to 1)
3) victory (1 to 100)

And that's it already. Furthermore, with more players to pick from (more popular game) it should be easier to get number 1 and 3, but it was not a discernible trend (I get way more in 6 nimmt for that 100th win than Neutreeko, even though so many more 6 nimmt matches take place every day. Even if the rule was reverse for some weird reason, it still doesn't fit, because LITS and Color Pop are more popular than Mill, but score less points in my example). I guess it will remain a mystery unless one of the admins elucidates us here.

How is the 'most popular games' list identified?

Kingdomino rose to top 3 in the first day, so it has to be a recent factor instead of total games...
Maybe tables in progress of that game, or games per day, or players waiting for it, or some combination?
