The way I see how this can be solved is to act on behalf of the player who's timed out and insert a random legal move so the game may proceed, but that probably requires changing all existing games one by one.

I'd like to see BGA implement options on tournaments so that where there is a tie, a player who kicks out another goes to the bottom of the tie list. Or preferably, is excluded from the tie altogether. I've played in too many tournaments where players have kicked out others from losing positions to kill the game and protect their ELO.

If it's a multiplayer elimination tournament, I'd prefer there to be an option to replay the game with one fewer player (even though that holds up the rest of the tournament).
If the game is 90% finished and someone is at -3 hours, of course the right thing to do is to let them finish the game. If a game is 10% finished and someone hasn't played for 3 days, of course there's nothing wrong with kicking them.
