Scoring for automa is done at every income step based on how many territories Automa controls, how many landmarks it got, and for every step it advanced on the different tracks.
There is a different multiplier for every category that changes for every income event. Landmarks and controlled territories are bundled together with the same multiplier, Military and Sciene track are together as are Exploration and technology tracks. If you look at game log of the posted game it says "Automa's VP multipliers x3 x2 x3".
As to negative points: I assume that the developers wanted to make sure it is obvious from the game score if someone lost or won. The game log reads in the end: "JohnnyCyclops loses, negating the score -120" and "JohnnyCyclops loses to Automa 120 to 196!" So the negative score is just a display thing, the actual score was 120 (positive) to 196.
If one looks at recent games played (In the "Game information" panel of the Tapestry page click on the number in the line "Number of games played") one can see recent results. For solo games only the player score is listed. As such it makes sense to list the player score as negative number to make it obvious they lost.
