So, if I have to take the reputation, that would imply that I cannot use the upgraded animal action at 5, if I already have 9 reputation, but have not upgraded my cards action card, because in this situation, I can’t take reputation, right?

Nope, you can take the action if you play an animal. You are forbidden to do nothing.

You may (not must) because if you don't have Cards upgraded, at some point you cannot increase. So you may, if you can.
