What do I do with this game- Stone Age #21841793 ? If I skip their turn and then click "confirm" then I will get the penalty and lose the game. If I do nothing their timer just keeps on going. This is so confusing. Why can't I skip their turn without getting a penalty?

Not really, if you skip you will get a victory (1-0) and 50% of ELO -progress-

I skipped on 2 recent games when my opponents ran out of time and then when I clicked "confirm" I got the penalties and lost the games.

I checked your recent history, and on 2 games of stone age, YOU ran out of time (it was your turn to play after your opponent placed his first set of meeples), and then you kicked YOURSELF out of the game, thus losing.

Sometimes it looks like it's the opponent's turn and he's not playing, but actually due to a connection problem, it's YOUR turn (either your previous move was not correctly recorded, or the update of last opponent's move was not correctly transmitted to your computer). To avoid waiting for someone who has already played, try refreshing the page (or pressing F5) when your opponent seems slow to play, because it may be you.

Anyway, in game 21841793, your opponent is the one out of time, so you should be able to kick him without any penalty.
