The time penalty isn't fair

I just finished a game with more than 3 minutes to the good remaining on my clock.
The problem is that earlier in the game I dipped slightly below zero because I was thinking and planning a lot then.
The system gave me a time penalty black mark.
This is not fair. When players like me finish the whole game with positive time left over, they should not get a penalty if earlier they temporarily ran out. Only players who finish the game in the negative should be marred with a time penalty.
