Timer questions. Penalty and etiquette.

Hello! I'm new this site and have some questions about the timer, which I couldn't find in the FAQ.
I was playing a tense game where my (only) opponent went over his time limit. Being used to playing chess with strict time limits, I just expected him to lose. Instead the game offered me to kick him out of the game. That's cool I thought, it's a good game, let's play on. We took our time, I ran out of time as well. No harm no foul I thought. However, I just found out I have a 60 day penalty on my profile for this. Why?
Does this penalty actually do anything?
Am I expected to kick out a player who runs out of time? Is this considered bad sportsmanship or actually common practice?
Why doesn't the game do it automatically?
