Is there any way to use the navigation+1 bonus tile to use the spades that you get on cults. And if so, should we take it on the previous or on the following round ?

No, the +1 shipping bonus is only active in the action phase, it doesn't apply to cult bonuses which are a separate phase at the end of the round.
