Shocking that this game has been rushed out of beta with bugs. Just lost the final of a 5 round swiss because my opponent score the longest route, which was not in the game, but I had the longest route but my opponent got the bonus 6 points and won by 1.

Looks like there's a bug. It's the total value of the longest continuous route among green or blue buildings (your longest route was brown). But that's not in the rule books. Seems that the Most Valuable Route from the "upgraded models" variant is always being scored - in your case there were two other Special Request cards in play so it shouldn't have been scored.
