bad or incorrect scoring system

I lost two points because another player abandoned the game before the end. I was in first place but it was considered tie with the other 3 players who remained, this is absurd, the first to give up obviously gets fourth place and zero points and doesn't being punished the first place.

That is unfortunately the way the tournament engine works. (I assume this was a Swiss tournament.) If one player is kicked for running out of time, the other players are considered tied, even if one player had an insurmountable lead and was 1 turn away from winning.
I can create a tournament and exclude players with low karma, but it's too easy to recover karma after timing out in a tournament game (I believe it's only -4 karma.) I'd like a tournament setting to just ban anyone who timed out on a tournament game in the last 30 days. (Yes I know people can miss games for valid reasons; that's why I only said 30 days instead of 90 days.)

I believe OP is referring to this specific game:
https://boardgamearena.com/table?table=249907029
"Move 81 :07:04:34 - pronoiauniversal is out of time, so BillyBullet skips his/her turn"
Essentially - OP skipped someone's turn for being slightly out of time (with a third or so of the game left to play, and 3 days into a 7 day long game), and then complained that they got penalised when they themselves initiated the action that caused them to lose points (on the assumption they would have still won).

In my opinion people that take the opportunity to remove someone from a tournament game should be considered second last.
