Does the sheep walker effect work after the breeding phase?

Yes. Make sure you have your options set to manual for everything during the harvests, or else the game might skip through the time window where you would convert.

Also if you don't pre-organize your animals, you might accidentally cause the game to permanently freeze. I don't know the exact circumstances where that happens, but definitely try to pre-organize everything perfectly before doing these post-breeding conversions.
