ELO in games that end because someone leaves or gets kicked out

I was looking at a completed game in a tourney I'm in and apparently someone either conceded or was booted for time. It said that "61% of the ELO would be given because that's how far along the game was"/. Why is it based on whatever % of the game was completed? First off, the player who won gets jobbed out of some ranking points, especially if they were on their way to winning already. And, if the loser also loses less points, that's basically a reward for quitting.
Am I missing something?

Yes. The quitter loses the full amount.
From the FAQ:
This player will get a 'leave' reputation penalty (see 'Reputation/Karma' for more details).
This player will lose the same ELO points as if they were the loser (last place) of this game, minus an additional -10 ELO.
Whatever happens in the game afterwards, all the other players will be considered tied in first place for ELO, and will receive a % of the ELO corresponding to the % of progression of the game at the moment the player was kicked out. Example: if 80% of the game has been played, the remaining players will receive 80% of the ELO they would have won.
By the way, conceding and quitting are different things. Conceding is allowed in two-player games that have reached at least 50% progression and awards full ELO to the winner. If someone quits or gets expelled from a multi-player game, that's when the procedure above kicks in.

The first consequence is a loss of ranking points for the winner, which is particularly unfair if they were already in the lead. If the loser also suffers less points, it's almost like giving up was rewarded.

The quitting loser doesn't lose fewer points. In fact, they lose an additional 10 as a penalty for quitting. See above.
It is true that the person currently winning will likely end up gaining fewer points than if the game completed, but they were only *currently* winning. Things may have changed, and it is infeasible in each of the hundreds of games on BGA to implement logic to determine if victory was inevitable given a certain game state.
