I'm getting the impression that I'm not being allowed to end my turn because I have a green marble in my ingredient pool while having a potion with an empty layer https://imgur.com/a/tjnCqo4

I just went through the rulebook for The 6th Student, and I didn't see anything in there regarding this, and all I saw in the base game rulebook were these lines:

"First, you must place any Ingredients in your hand on the matching empty holes of the same color on any Potion tiles brewing on your Desk, if possible"
Note - this line only references ingredients that match the color of the potion

"If you have Ingredient marbles in hand that you cannot place on any Potion tile in your Brewing area, you must place those Ingredients in the small retort flask on your Desk."
Note - this line does not state that I must use ingredients if I can, just where to put them if I can't.

Am I missing a rule somewhere?

I guess the developer took the view that the statement in the rules "this arcane vegetal substance can be used in place of any other Ingredient" was supposed to include using them in place of matching ingredients at the end of your turn. I agree it's not obviously the case. But there are various aspects of the 5th ingredient and 6th student expansions where people have questioned the interpretation of how they fit with the base game. Personally I don't think it is important exactly how they are interpreted - it's a great game regardless of whether you have to use your green marbles at the end of your turn, and similarly it's a great game regardless of whether white marbles can explode with green marbles, or any of the other various uncertainties that have been mentioned in some forum discussions and bug reports. But I do think that the BGA "Game Help" wiki ought to state the current BGA interpretation of the points that have been questioned, so that people know what to expect and don't have to find out the hard way like you did. Perhaps you could update that wiki to clarify how BGA treats green marbles at the end of the turn?

What was the fix that you found? I am having a similar issue with not being able to finish my turn.

My impression is that all marbles that can be placed into potions must be before ending one's turn. With an empty layer (or several) in a potion and green marbles in hand, I've had to place the green marbles before ending the turn.
