Why the points are different from physical game?

In the physical game mermaids= bonus for colors, so can score more than one colour. Here not, doesn't matter if you have mermaids. Why?

Mermaids are scored on BGA as the rules states. Are you sure about the rule you're applying when playing physically?

They do score more than one color. But white is also a color, so if you have multiple mermaids sometimes one of the mermaids is scoring the white cards (including mermaids) because the group of white cards is larger than the third largest group.
Plus, if someone just STOPS without invoking LAST CHANCE, there's no color bonus score regardless of how many mermaids you have. Is this the situation you think is being scored incorrectly?
Whenever you post in the forums about a rule not being enforced, please provide a link a game (and preferably a move #) where you think the rule was improperly applied.

I'm pretty sure mermaids score regardless of stop or last chance.

Yes, mermaids should score no matter what.
