Hi everyone,
I play TTRE on BGA so often and it is another time when the game didn't count my ticket as done. As you can see on the screenshot, I placed station in Bucuresti (blue player) and road from Smyrna to Sofia has been marked as not done. Only ticket from Edinburgh to Athina has been counted. Could someone explained what's wrong here? In my opinion both tickets should be counted as done

No, you are wrong. The station that you placed in Bucuresti can either be used for Bucarest-Kiev or for Bucarest-Sofia - not both.

Since your ticket Edinburgh-Athens is more valuable than the ticket Smyrna-Sofia the station was correctly used in your favor (automatically). If you want the points for the small ticket you would lose the pounts for the large ticket.

Per the rules of TtR: Europe:

A train station allows its owner to use one, and only one, of the routes belonging to another player, into (or out of) that city to help him connect the cities on his destination tickets.

Your Station was "used up" to connect Bucuresti to Kyiv, because that completed a larger ticket. A station can complete multiple tickets if they're using the same route of someone else's line. In your case, you needed another station, either in Kyiv or Sofia.

I was under the same impression, and also got surprised by the end scoring. So I found my set of printed rules in order to check, a booklet with Danish, Swedish and Norwegian rules. The Swedish and Norwegian rules seem pretty clean in this regard, but the Danish rules have this poor sentence:

Har man bygget en togstation i en by, kan man benytte en, og kun én, af de andre spilleres togspor igennem (ét ind i og et ud af) byen, når han skal skabe en rute ifølge et rutekort.

Which translates approximately to:

Has one built a train station in a city, one can use one, and just one, of the other players' train tracks through (one into and one out of) the city, when he creates a route according to a ticket.

You see how that might be interpreted as using two tracks from one, and just one, opponent. The exact same sentence is still present in the latest downloadable rules. I wonder if any other languages has a similarly bad sentence? German and French rules seem fine.
