When I try to play with Hotseat, the hotseat player is not able to play custom decks. (It says it is not connected to an altered account. I can choose a deck myself but that means I can only pleay against a starterdeck. Do I miss something or is it still possible to make this work?

How many pre-built decks do you have on your Altered account? If you only have one I could see that being the problem. If not I would assume then that you can't play 2 custom decks on one connected account (hot seat). Perhaps they will be able to change that in a later update.

I have about 20 custom decks, so that is not the problem
