How does butterfly scoring work when you have multiple copies of some butterfiles? I have two copies of two butterflies and one copy of three butterflies, and I got 23 points.

Each identical butterfly is a new set.
When you have different butterflies they are scored like this:
1 butterfly - 0 pts
2 diffrents - 3pts
3 dif - 6pts
4dif - 12 pts
5dif - 20pts
6dif - 35 pts
When you have 5 different + two replays score as follows:
1 set of 5 diffrent butterflies: 20 pts
+
Second set of copies:
2 diffrents - 3pts
Total 23pts
But.. if you have 5 different + two the same copys of one of them it will be still only 20pts, because you start collecting to 2nd and 3rd set of butterflies.. and only one butterflies from new set in always 0pts..

For example:
I have 10 butterflies total
5 diffrents types,
Three of them appear in my copy once.
and two of them appear twice in my copy.
How points i scored?
5x = 20pts
3x = 6pts
2x = 3pts
Total: 29pts

Does it matter if sets are mixed with base/expansions?

The rules are basically the same. But the basic game includes only 5 different types of butterflies, so the max. points per set is 20 points. The Alpine and the Woodland Edge expansion each add another type of butterflies. So the max. points you can reach per set is 35 points (6 different) respectively 55 points (7 different), depending on your game options.
