Underwater tunnel and outdoor areas

I placed an underwater tunnel over the outdoor areas gate tile and now none of the enclosure are acting as 2x the size now.
Is that intentional?

If you cover something, it's not there anymore.

Yes, according to the rules. Same with covering Obs tower.
Btw, the Outdoor map function is not "2x the size", but "size +2"
