Board Game Arena

I and my partner beaten the boss, and unlock some cards like 'move green scroll token in the begining of the game', and unlock new enemies. But when we start a new game, we don't find such upgrades.

Not necessarily a bug. Have you tried to add them to your Mutation Board at the beginning of a new game ?
