Can someone explain how structures are scored at the end of the game? I can not figure this out and the rule book is unclear to me about this.

Most structures score zero points at the end of the game. If the structure does provide end-game points then the process is described on the tile or player-board itself. (Mouse-overs are helpful on BGA).

Structures in general are divided into different "categories". Most of these are not introducing end-game scores, but help you during the game. So building a structure per se does not give you more points, if the structure does not explicitly say so. Some structures, however, are awarding points at the end of the game - mostly for situations related to the scoring in one of the four parts of the board :) .

Examples:
  • Cheese Trolley: Awards two point for each of the (blue-white-red striped) free samples which touches one of your cheese triangles on the festival board
  • Shared Warehouse: Awards two points for each region on the city board (Villes) that you did not win, but you tied for first place with another opponent.
  • Headquarters: Awards one point for each structure token you used to build structures (on your player board).
  • Grooming House: Awards one point for each cow token you used at the milking parlour (on your player board).
