I have played 2 games recently where I had the longest route and my opponent got the points. Am I missing something?

Probably. It would help if you could say which tables you mean. In the table you finished 4 minutes before writing the post your opponent definitely had the longer route: You had a branch to Miami (4 cars) and 2 cars left in hand; they had a branch to Santa Fe (2 cars) and 0 cars left in hand. That's a 4 car longer route.
