Using the base game version of Warfare, you just choose the system to remove a token using the primary effect.
If the table has the Thunder's Edge version of Warfare enabled, it works differently. Instead of removing a token, it lets you activate a system even if there is a token already persent.

Even when I select the planet, it doesn't let me remove the command token. I don't know if I'm missing a step. Anybody with any advice or tips to get past this?

I will create a bug on your game to check the database state. I do not see anything unusual about your situation so far.
Just to note, command tokens are on systems, not planets.

I added screenshots to
