That's exactly how it works already. When your turn starts, you are automatically credited additional time on the clock. (If you aren't, you should file a bug report for that game.) After your time runs out, you still can't be kicked out immediately. Once someone tries to kick you out, you still have some amount of time to complete all your actions before the action can take effect.

It isn't? When does turn-based credit you time to your turn clock? It's not like you're just given a set amount of time for the whole game.
I understand tournament games are a bit different, since they actually do have a total amount of thinking time for the entire match. I had understood that both realtime and turn based games credited you more time when your turn started. (This is how it works in the PHP code behind the scenes.)

First, I was suggesting a second clock 'only' related to the 'skip' button.
Second, only realtime games credit time. But the issue raised by the original poster is with players using the 'skip' but maliciously. If a skipable player is truly not playing and someone wants to skip, so beit. But if a player is actively playiing (i.e. responding within the five minutes of their turn starting in a turn-based game) as I have suggested, it would remove the ability of someone to use the 'skip' button maliciously.
It does not matter whether I am the one being skipped or someone else is doing the skipping, it is poor sportsmanship and ruins the game.

The problem with your suggestion is that it ignores the fact that you share ownership of the premises and one or two of the others want to wait. Are you suggesting that all of the other players not skipable should have to agree to skip the skipable player? I like this option too.

It's so annoying when you're playing realtime, something comes up, you need ONE SECOND LONGER to think, and your opponent, who happens to be loosing, immediately boots you to preserve their ELO at the expense of your karma.
I like the idea of the fixs that are proposed for multiplayer games, but they don't solve one-on-one. What if, instead, there were some way to select out malicious skippers? To some extent, we can do this, of course, by recording our own preferences about players. But perhaps there could be an opt in for "strict enforcement of time limits" at the preferences level in game creation. Then, it could match people who preferred strict enforcement with one another and people who instead play with humanity (lol) with one another. This would then open up the door for reporting jerks who maliciously use skip while identifying they would play as gentle people.
Anyway, if you don't use skip maliciously and play Arc Nova please friend me.

I am not sure you understand the game clock work correctly:
There are two speed settings: the regular time per turn and some bonus time for the whole game. Let's say the regular time per tun is 1 minute, and the bonus time is an extra 3 minutes (you can see the exact time for any given game and speed setting when you use the Play now page to start or join a game). So you start your game with a clock of 4 minutes.
As long as you play within the regular time per turn, you will start every turn with a clock of 4 minutes. If you exceed the regular time per turn, your bonus will be used up. So maybe you start your next turn with only 3 minutes (1 minute for the regular turn + 2 minutes game bonus). But whenever you use less than 1 minute for your turn, the game bonus is refilled by the same amount you spared.
If you use up all or your clock (including the game bonus), there starts another clock 'only' related to the 'skip' button. This skip clock runs for 20 seconds only, but you have to consider you already used your 3 minute bonus beforehand!
I come to the conclusion what you are suggesting is very much the same as the existing system. If players are actively playing, but can't keep within the time limit, they are recommended to play with another speed setting (slow play or turn-based).
