Once my timer goes below zero, the other player was able to abandon the game in arena for both of us. Is this a bug or by design? The game doesn't even show up in my history.

Design. If you're out of time you don't get a vote for abandoning (it's an auto-yes).
Would you have preferred to be expelled and have it counted as a loss plus karma penalty? The other player was nicer than they were expected to be.

Expelling is completely fair to do and tells the opponent to hurry up because they're over on time, and gives them a bit of time before the expel actually happens, so they can play their turn quickly.

People who do this are not doing it to be charitable/nice, they're doing it because most people don't know that it's possible. It's a fairly common "strategy" among people who do know the trick if they're in a losing position, since it doesn't give the opponent a chance to react (whereas expelling does).

TIL this was an option. The game wasn't firmly decided it seems (the OP had 20 cards in hand and 2 card draw, so I guess they can claim a long game was theirs). The position was not hopeless for the opponent; they were ahead 15 and had 'decent' economy and TR.

That's not fair, they have to change this design, you can't just get out of losing or risky position like that. Most seasoned player would know that was a losing position even though on paper he was ahead.
I am kinda worried how this commonly unknown exploit have ruined the arena seasons especially for games like Ark Nova when running into red on timer is very very common.

It's not unfair to abandon the game. The player who is okay on clock could actually just expel the opponent and have it count as a loss. Choosing to abandon instead is the friendly and polite thing to do compared to the alternative.

Match making sometimes put you in various pace especially in arena. Do you force abandon your opponent in your games? It's griefing. People often expect to be kicked within 20 seconds after warning. People who sign up for Arena games can choose settings they are okay with. If they fail to make their moves in the allotted time, they can be expelled.
If an opponent instead abandons the game, that's not an "exploit", that's taking the less harmful and more polite action.

You could argue that abandoning the game immediately when someone goes into negative time is bad mannered, but you could just as easily (or more easily even) argue that if you are not following the rules of the game by using more time than you are alloted to, you should be immediately expelled and given a loss. The fact of the matter is that you can avoid this easily by just sticking to the agreed upon time control next time and not spending more time than that time control allows.
