I guess Cigi means the deck with the epidemic cards -- it's called "player deck", right? The one with player cards and epidemic cards.

Cigi, BGA probably simulates the randomization protocol given in the rule book. Say, the game is played with 5 epidemics. BGA divides the whole player deck into 5 sets of player cards (aiming for having a pretty similar number of player cards in each set). Then puts each epidemic card at a random spot in each set.
