Scoring incomplete cities

In a couple of games I played recently the points of my incomplete cities were not counted at the end but those of other players were.
Does anyone knows why?

Were you playing with the Inns and Cathedrals expansion and your incomplete city had a cathedral on it? If so, that incomplete city would score 0. Other than that, must be a bug.
