I personally prefer playing with the whole deck, including all the contentious cards such as Improved Logistics. For me, they are all just a part of the game, and add some spice to it.
As I'm sure some of you are aware, the 2nd edition of the base game included adjustments for card costs and powers for balancing purposes, and the cards on BGA were updated to reflect this. Based on some forum posts I've seen on BGG from the game designer (Tom Lehmann), I get the impression that there are no plans to adjust or remove any of the expansion cards, which includes Improved Logistics. I think only the official version of this game is allowed on BGA, so it may not be possible to have an option to exclude certain cards.
If the expansion cards are ever officially updated for balancing and then adjusted on BGA, I'd certainly be fine with that though. But until that time I will continue to enjoy the race with the current complete card set, which for me typically includes the Brink of War expansion with Takeovers on, as it's my favorite way to play.
