A number of games on BGA offer expansion options that create such a different game mechanic that it can be safely said, they are no longer the base game but rather a new game using some of the original playing pieces and some of the original rules.
My complain is that some of the new games created by these expansions are decidedly worse than the original game, at least to me, anyway, and I should be able to filter them out from my 'Games I want to play now' section. I like to play Saboteur. I don't like the release they called Saboteur 2. Note the '2'? It's a different game the same way that Spiderman 2 is a different movie from Spiderman. Two other base games I can think of that are vastly different play-wise in their expansions are Love Letter and Puerto Rico.
Something like the 'Balanced Game' variant in Puerto Rico is so minor a change to the original gameplay mechanics that it should be left as is, and not affected by my suggestion.
When I am looking for a game of Saboteur, I don't want my screen cluttered up with offerings of that other game Saboteur 2, which I have tried to like but simply don't and will never want to see again. I want Saboteur 2 filed under 'Other Games' and only Saboteur visible under 'Games I want to play now'. I also don't want people suggeting I join 'Saboteur' games, only to find out when I acceept that suggestion, I am at a Saboteur 2 table. When I join into a game of Puerto Rico and wait for the game to start, I don't want to have the table admin switch it just before game start to include the expansion buildings and nobles. If the table admin wanted that, fine, but he should have decided that at table creation before I invested time waiting for original Puerto Rico; meaning I have to quit at game start accept and look for another table.
So in light of this, my suggestion is to request that the BGA coders change it so that certain expansions be no longer 'options' changeable in the base game but rather different games that players can add or remove from the games they want to play now, and that must be chosen by the table admin at the point of table creation.
