In the physical version of MBR, the second player chooses which side of the board they will deploy on.
This happens during Deciding the Lead Player (Step 2).
2 ⋅ Deciding the lead player
Each player rolls a die. Whoever gets the highest score is
the lead player. The next player in a clockwise direction
selects the side of the board on which they will deploy.
I have played a few games now on BGA and, unless I am missing it, I don't think that this choice is being offered to the second player.
On BGA, it appears that Lead Player is randomly selected (as per the physical rules), then setup proceeds immediately to Recruitment (Step 3).
By the time we get to Table Setup (Step 4), it seems that the sides of the board have been assigned.
Is this a rules change for BGA or am I somehow missing the board side selection prompt?
