I get that people select a speed that matches their interest, but I still find it really stressful and rude when someone tries to kick me immediately the very first time I'm over limit by a couple seconds. It feels like a points grab for sure, and it makes the rest of the game feel a lot less fun for me which, I'd argue, is the purpose of a game. I think people owe at minimum a check in via chat before they attempt to expel.

For people that doesn't care about rating and just want to have fun: yes being kicked does suck, esp when it's the abundant effort you put in that made you go overtime in the first place. As others has suggested, if this is you, perhaps pick a game speed that gives you enough time for yours and for your opponent's sake, so everyone can enjoy the game at their own pace.
For others that do care about rating (me included) or is playing tournament: time management is an important skill for real-time matches. I almost wish BGA has a bullet mode (like chess) and players lose immediately when their time run out and don't lose karma. IMO rated matches for a strategy game feels like chess to me. It's not unsportsman-like when your opponents win on time cz that is part of the battle; everyone knows the time limit going in, and it's unfair if one is allowed more than agreed-upon time.

Yes, but in many of these instances, the time running out was because the game was lagging horribly. (Wingspan and Terraforming Mars were experiencing major lag issues last week.) I ran out of time no one turn even though I spent zero time thinking. The game was moving in bizarre slow-motion. My opponent had run out of time earlier (for a different reason, I think, because the opponent did not seem to be suffering the same lag), and so was gracious in not kicking me when it happened.
It is unfortunate that the game's programming is not able to determine when the mouse-click was made to submit the move and pause the timer for the game to activate the move. The timer should be for thinking, not for watching the game animations move in slow-motion (or even at normal speed).
Also, if a player has been moving lightning fast the entire game and then the "disconnect" icon shows up, it might be a nice sportsmanlike gesture to give that player a couple minutes to reset the internet device, since that is likely the issue.

I don't really mind getting kicked if there's a reason (for example I tried 7 Wonders and it just lagged the hell out, I was glad to be kicked since I couldn't properly quit), but getting kicked when you've already won really sucks. Just played a 5-people Wingspan, had a router issue in the middle, booted and went into minus time but got back, apologized and explained the issue, and we finished the game (which I would have won). Or so I thought. Well said. And over 2 minutes is plenty of time for even the most complex turn in wingspan, especially if you were paying attention before it was your turn. And that's the rub. So, when it is your turn, you can just get to it and play. I don't play many here, though it's how I play live games at home as well as turn-based games that turn into RT games because both players are there and playing it quickly.
internet outages and such are another thing entirely, but adding an arbitrary amount of seconds that you should be allowed to go over might not help that and only creates a new deadline that people will get pissed if they get booted for just barely going over.

Honestly I do not see a problem here. Being kicked for being slow should only happen to you once. After that you know that you need more time and adjust the setting accordingly.
As a fast player I get frustrated if someone takes a long time every turn and I end up staring at a screen for about 30 minutes. I play to have fun and waiting again and again for me frankly isn't fun at all. Time is an element in strategic games and if you need more that is totally ok - choose the slower setting! I don't see how it is the faster players responsibility to play a waiting game over the agreed upon time just to accommodate someone lacking time management skills.
If you have trouble with your connection I strongly recommend communicating that before going over time.
